Okay! All kinds of weirdness going on. Things I noticed in my tests:
1. Sheep are working as described by OP.
2. In the first instance of double clicking trees I noticed vills did walk up to the next tree and almost swing before moving onto berries as tasked, appearing to confirm my initial assumptions. However, on my 2nd attempt vills went straight to berries after chopping the first tree, which this time was a straggler within sight of a tree line. Also tried with the treeline trees, and same results on subsequent attempts.
3. I tried the same with a stone mine, and the vills that were at the mine when it ran out immediately moved to a tree (as tasked) without moving to another stone mine first, BUT the vill that was walking back from dropping DID go to the next stone mine before heading to wood, definitely confirming my assumptions. Tried this with trees as well and same results. Vills walking back to the tree immediately went to a 2nd tree before heading off to gold.
4. All of this is true regardless if you use the old or new waypoint system (for reference, I use the old one).
So I don't think I was wrong, but there's a weird order of operations thing happening depending on whether or not a vill was at the resource when it finished.
