Wow, that sounds oddly specific. hope it is fixed
So after a full day of data it looks like after fixing the flare/lumberjack issue the desync rate went down from 7.7% to 4.1%. They are currently looking at world time desyncs next which is probobly the late game desync that you are talking about.

The really good upshot of all this is that if you do manage to track down all the remaining desync bugs - well, presumably, you'd end up with a game that (almost?) never desyncs, which is a considerable advantage over the original.
