Here's the thing with seeding:
First seedings - people say it's subjective and not based on actual performance, tournament or otherwise.
Second seedings - people say that it's wrong because teams aren't playing to their full potential.
In conclusion, we can't have subjective seedings based on the opinions of admins/teams, because it's not objective enough (and is based on past performance, rather than current), and we can't have objective seedings because teams aren't trying their hardest.
Honestly, teams came into the tournament knowing that the Group Stage performance would be used in seeding, and if they chose not to play to the best of their ability, or at least well enough to guarantee their seeding, despite being put with teams that were seeded lower than them (for the highest seeded teams), then the problem isn't the seeding rules, or seedings. The problem is the attitude of the teams.
Saying that it's common practice that teams don't play seriously in the Group Stage isn't an excuse, that's a mentality that needs changing.
